I'm not overly familiar with Gentoo and this doesn't sound like a SysV style
runlevel setup that I'm more used to, but have you watched the machine boot
for any output these startup scripts might have? Does it appear that they are
running, but not producing the desired effect (starting the right daemons,
for example)?
If you can't see that startup, maybe adjust one of the scripts to
unconditionally just output some debugging info to a file and see if that
file is there after a reboot. That will at least tell you the script is
running, but not accomplishing it's goal. This will identify if this is a
problem with runlevels not running the scripts they appear to be configured
to run or of the scripts not able to accomplish their intended goal.
