That unpleasant behavior does sound familiar - IIRC it spent
approx half an hour busily creating gigantic databases and
littering my email subtree with its bookkeeping files when I
tried it a few months ago.

EXMH rocks!  You can use the clickey-GUI-mousey interface when
you feel like it or you can use the low-level MH commands
(each one an independent app) and the one-file-per-message
approach makes many mail-processing tasks very straightforward.
Like any other such tool, it has its warts, and you need to
have access to the machine where it's running in order to use
it, but I love it.
